Ash and Pikachu are on their way to Hoenn. The “New” Team Rocket is still up to their same old plan to steal Pikachu. While the ship has stopped off for repairs, Ash goes off to get Pikachu back. After they make it back to the ship, though, Pikachu becomes ill just as they arrive in Hoenn.

Trivia: In the anime, the ship travels between the Seafoam Islands, Kanto and Little Root Town, Hoenn. The trip seems to take two to three days, depending on when the ship left and what time it was when Ash asked the captain about the arrival time.
